As of right now, as Rude said, there's info within the .PK3 If you change the name of the file, it won't affect wether or not you can use it on another server, even if the names are different. Just make sure that they start with User. Here's how mine looks:

User-Map-DM-XXX.pk3
User-Map-OBJ-XXX.pk3
User-Map-Pack-XXX.pk3
User-Mod-XXX.pk3
User-Skin-XXX.pk3
